Are your activities showing a red warning symbol next to them? Are some of your activities not syncing over to the website? Yeah, this one's particularly troublesome. Please email support@runkeeper.com with "iPhone: Activity Syncing Issue" or something similar in the subject line that lets us know the problem, and we'll reach back out as soon as we have a fix.
